Do you need to double bag the battery using both the small and large bag for ? Or can two large batteries be charged together in just the large bag?

You don't need to double bag the battery using both the small and large bag. 2 battery can be charge together in the bag, but we do not suggusted charge 2 battery together. If you are charging for Lipo Battery. Charging separately will be better for the battery.

We have an emergency jump starter battery, similar to what the AAA guys carry with them. Can this be used to safely carry/store it in the car?

In my opinion if it will fit in it it can't hurt. It's meant for rc car/trucks Lipo battery storage and charging so if it does catch fire it will contain it some what. Lithium needs no air to burn. Even under water so nothing is totally safe.

Do these bags also insulate batteries from heat from the outside such as a hot car?

No is for fire retardant if the battery explote it help contain the heat
