Q: Do you have to use the bottom dividers or can it be an all open?

The dividers can be removed for a larger open space love these bins

Q: Can 2oz craft paint bottles stand upright underneath the tray? Or in other words, what's the storage height in the main compartment under the tray?

Yes, you will have 4 inches for the 2 oz bottles to fit. I'm using mine for decoart americana paints. Tote is heavy when full of paint. So I don't use the handle to lift or carry. I use to hands and lift from each side. Hard to find a tote to hold lots of paint. Oh 8 oz bottle will fit also by laying on its side.

Q: does the under compartments fit pens and pencils?

You can rearrange the dividers in the bottom compartment to fit larger items.

Q: I was wondering about the removable tray and the dividers. will this close if the dividers are in and the removable tray that goes on top?

Yes it’s meant to all be in there at the same time. If the section is too big the tray will prevent it from closing
