how many 100W solar panels can be connected to this controller? and how many 12V batteries?

States output voltage is 12/24 auto, does it select voltage based on battery or panel voltage? I want to run 24v panels into unit to feed 12v bank.

Yes indeed, the 12V or 24V auto detect is based on battery voltage, just make sure that your 12V battery is charged up for the controller to sense correctly. The controller can use any pv unit up to 100V off load, so your 24V panel will be just fine just fine.
