I count 13 compartments on this "amazon basics 15-removable compartment professional organizer" anyone have an explanation?

The listing photo doesn't show the correct distribution of compartments. Mine came with 3 large (2x2), 2 long (2x1), 2 mini long (fit adjacent to the handle), and 8 square (1x1), totaling 15 compartments.

Are the small orange bins that divide the inside of the boxes available for purchase anywhere so I can customize the layout inside the box?

I don’t know about buying the bins elsewhere, but they are all removable so it can be customized as long as the bins are the sizes you want.

It looks like the "19 compartment" one has 24 compartments in photo. How many does it actually have?

Mine has 15 compartments of varying sizes. The 24 circles on the lid are decorative. It's a nice box to store screws and nails.

Will parts from one bin go into another bin with the lid shut?
