I would rinse and flush the tubing out.

Q: I’ve never owned the bladder and tubing system. What’s the best way to clean it out?

The water bladder is recommended to soak in a small amount of lemon water or detergent for 20 minutes and then clean by hand or with big bladder brush. If you want to clean the tubing system, you could squeeze the bite nozzle to let the cleaning solution in the water bladder flow out, and finally rinse it three times with warm water. Or you could take off the tube and use a long tube brushes to clean it.
